It depends on how you're going to use them, I'd say:
A collector would likely store them by set
For RPG use, by monster type plus something for each race/class
For wargaming the fastest way to find a specific miniature - e.g. alphabetically.
Plastic boxes such as reallyuseful boxes are ideal, although not so good at being stacked if you choose different sizes of boxes.
I have most of my minis on home made shelves that are just deep enough for two medium sized minis and that are wall mounted. Dusting is a nightmare though

I use clear plastic, fishing tackle boxes. Plus I sort by set. I don't get to display them but I don't have any dusting issues either.

I have 1485 D&D minis (688 kinds) and I store them by type/keyword. I currently have 6 boxes of the above and one larger for the huge minis. Each of the boxes is a type; PC Races, Humanoids (x2), elementals/planar/undead, beasts/constructs, Other....
Each of the small sections will hold a type; Goblins, Shifters, zombies, fire elementals, etc....
Works for me and easy to expand as the collection does.
Shoe boxes & coffee cans work well.

I've tried different ways to sort and organize minis. Each way seemed to work fine. Until I had a new project I wanted to get ready for that is
. Then, I wind up messing my previous system up in order to sort minis for the new project. So, I now just sort them by size and kinda by frequency of use. The biggest and most often used ones are on shelves on my bedroom wall. The smaller and less used ones are in fishing tackle boxes. I've given up on being more deeply organized than that between projects.
I used to sort the figures (and cards, alphabetically in baseball card long boxes) by the four alignments in various crafting cases you find at Michael's or similar stores. I'm sure that has been cluttered over the past couple of years though and I'm in need of a new system as well.
Also, do you guys keep your popular teams assembled in a different storage case once you create them or do you just pull the figures out again when needed for games?

I am pondering sorting by figure type into those "Really Useful Boxes" boxes.
Humans, Dwarves & Duergar, Elves & Drow, Goblins & Kobolds, Halflings & Gmones, Dragons, Orcs, Giants, etc.
Lots of boxes, but then I ought to be able to find what I need.
